Dumb question. Let's say the Certificate is expired in the application using IAS. What is the typical way for a user to login and upload the new certificate again? We currently have some local accounts but are moving away from this authentication method.

Certificate authentication shouldn't be the single-option to login anyway.
In case the certificate is revoked or expired, the system should give you a fallback screen - which would require you to login using another supported method (like id and password).
Try removing the expired certificate from the machine and see if you get a login form. From there you should be able to login and add the required certificate.
