We are planning a DMO migration with System Move :
Source : SAP ECC6 Ehp7, MSSQL Server 2016, Microsoft Windows 2012 R2 (to be upgraded to 2016)
Target : S/4HANA1809, Linux Suse 12.3, HANA 2.0 SP03
Because of the size of the current productive database (5Tb) and the limited downtime window we would be using the DMO system move with parallel data transfer method, As it is now, also supported on Windows.
If the source system system would be Unix/Linux based the recommendation is to use rsync. But what about Windows ? Do I have to synchronize manually the files between the source and target SAPup during the whole data transfer ? no option for automatc synchronisation ?

I am not sure I understand you , I have added a screenshot illustrating quite clearly that SAP Supports Windows as OS source for DMO with system move.
Allow me to add that :
* I can not load sap note 2377305, apparently obsolete now (2017 !) , but as a general rule, latest SAP notes should be followed with regards to DMO and recent S/4HANA versions
* SUM 1.0 is used for ABAP stack if target is based on BASIS 7.40 or lower (sap note 2644862)
* SUM 2.0 is used for ABAP single stacks, targeting systems based on BASIS 7.50 or higher (sap note 2644862) : namely S/4HANA1809
* 'DMO with System Move: Operating System (OS) of source primary application server (PAS) host: Any Unix-based or Windows operating system.' Again clearly supported according to 2644872 - Database Migration Option (DMO) of SUM 2.0 SP04
Therefore the question is not so much whether Windows is supported , but how to perform a DMO with system move and PARALLEL TRANSFER on Windows, knowing that rsync cannot be used.
